Fixing Microsoft Windows Live Messenger Reinstalling by Itself at Startup
Windows Live Messenger continuously reinstalling itself every time you try to start it up. Uninstalling and reinstalling does not seem to help.

Try using Windows Installer CleanUp Utility to fix the issue. You can use it to remove all of the “Windows Live” features first and then used it on Messenger last.
